Yes, provided you use a breathable cover rated for long-term contact with timber finishes. Solid plastic films are not suitable - they trap moisture and can cause cupping or finish bloom. Lift and inspect sections after wet trades and replace any damaged areas.

Will the tape mark our engineered timber finish?

Tape should never go directly onto the timber face. Tape cover-to-cover and cover-to-skirting only. Even low-tack floor tapes can lift lacquer if left down through a full build.

What protects the floor from scaffold feet and trolleys?

A breathable cover alone will not stop point-load damage. Add a hardboard or correx layer over the breathable base in any traffic path or scaffold zone to spread the load.
